The PCIe lane mapping from the XCOM-6400 to your carier likely doesn't match. Unfortunately the Connect Tech manual is not specific enough for me to determine the proper configuration. I need the PCIe mapping on your carrier from the XCOM-6400 (The pins of the 2 com express connectors) to all the PCIe devices -- GBE Controller, XMC0, XMC1, PCI bridge, mPCIe slot 0, and mPCIe Slot 1.

PCIe x1-0 -> PLX 8112 routed to PMC-XMC-0/1 for PCI
COMe PINS A64, A65, B64, B65
PCIe x1-1 -> mPCIe/mSATA at P7A
COMe PINS A61, A62, B61, B62
PCIe x1-2 -> mPCIe/mSATA at P7B
COMe PINS A58, A59, B58, B59
PCIe x1-3 -> Intel GbE, PN WG82574IT
Routed from the PEG x16 COMe
PCIe x8-0 -> J15A XMC connector
PCIe x8-1 -> J15B XMC connector

Is there any BIOS configuration that I missing?
As I mentioned before Connect tech replied me with this configurations:
